The problem with this battle is that Watchmen and Harry Potter have 2 VERY different laws of physics. We could assume that because this is a neutral zone that both universe's physics are in play, but if we use that to argue that Vold has an intrinsic field that Dr. Manhattan can disintegrate, we could also argue that Manhattan has a soul/mind that Vold can manipulate.
Quite simply, we must determine what is a more essential fundamental force: magic, or the intrinsic field. The controller of the essential field is the winner.

Voldemort isn't capable of destroying giant energy beings that can reform and split into multiple copies. Both wizards and Doc can defy the laws of physics. We can't have a no limit fallacy where Voldemort can kill anything or it just gets silly. God from Bruce Almighty never showed any resistance to mind control or death curses. I don't even think was shown to be bulletproof. But we take a step back and consider the level of power wielded and say "yeah bullets wouldn't hurt him, even if never shown on screen".
I did mention attempting to attack his mind, but all that could do is stall and that is assuming it works.
Also if he if split into multiple forms it might not be so easy to target his mind. And his first instinct will be a death curse and all it will do is piss Doc off and then disintegration occurs.
It seems like the best Tom could ever hope for is to stall and run away. If his goal is to kill Manhattan he will never achieve it.
