Despite preexisting evidence to the contrary(which states that the New Gods/Darkseid were NOT affected by the original Crisis), Infinite Frontier #0 seems to indicate that COIE was in fact the first time Darkseid was splintered into a lesser form.
Like others have said, this new 'true form' Darkseid is the culmination of ALL of his past aspects merged into a singular being: pre-Crisis Darkseid + FC Darkseid + DW Darkseid + JLO Darkseid, etc. etc.
