Now we have multiple pages of Darkseid fighting a Thanos analogue, and....not a peep.

Well if we go by that, then Hypertime is an Omniversal concept -- thus it encompasses every single universe in DC cosmology(infinite multiverses.) So it could be possible that WF didn't actually create Hypertime, but rather, just plugged the mainstream multiverse into Hypertime or somesuch.
