You can reconcile it by saying that a backup is saved on alternate timelines. Imagine a document that you "Save As Earth-1985" in a different location [Multiverse], and then do modifications to change the main Earth-1985 to Post-Crisis. If you go back in the main Universe/Metaverse's timeline from Post-Crisis, you can go back to Pre-Crisis but, at the same time, the same Pre-Crisis is also saved into an alternate Universe.

Generations will, apparently, make it so that you don't need to go back into the metaversal timeline, but Earth 1985, post-Crisis etc. will be one straight 'normal' timeline.
