All spiderman has to do is web him to a wall, then keep pouring it on till he can't move any limbs. He's done this to people faster and stronger then Wolverine.
He just finishes by webing up the head. Wolverine can't breathe, and can't move his arms to cut it off.

Tiger Shark takes him so deep in the water Wolverine's eardrums burst, and then he then imbeds Wolverine's claws into a coral bed and lets him drown. Which was made worse by his healing factor that prolonged his fate.
