The man I saw the movie with tonight is, among many things, a computer-expert. When we left the theatre, and I was wiping my eyes again, I asked him why he wasn’t sad and touched. He said he was, but asked why on Earth I thought Neo and Trin were dead? That was kinda obvious, I replied and went to the ladies room to try and remove all my smeared eye make-up.
They’re not gone, my computer-friend told me. And asked if it completely went over my head that Rama-Kandra talked about Karma, that the end-theme was so clearly Arabian/Indian inspired, that they couldn’t see Neo when he’d left Mobil Avenue, that Trinity, and Trinity alone, had gone to Mobil Avenue, and that while Morpheus said in M1 that “the body cannot live without the mind”, no one has told us, that the mind cannot live without the body. And that Trin’s body is right there in 01, among the machines, who’ve studied the human protein-based bodies in details.

The Oracle tells us, that we may see Neo again, some day. That’s obviously possible, but he would never, never return to the Matrix if there is no chance of bringing Trinity back. Everything that’s touched the Matrix can be restored. Even today, if you delete your entire computer, there exists programs that can restore things.
You cannot have Neo return without Trinity, he insisted. Karma is not as much purpose, as it is learning. Learning about life, and returning, based on the lessons of the past life. But you cannot have the one without the other.

Neo may have stopped breathing, he isn't necessarily dead. We never see his body disposed of on screen, therefore his death is not canon. For a Christ-like figure, death would completely be out of the question. Jesus died and rose again. One could say that Neo did this in M1, but Jesus never died, he ascended into heaven to return again. If the Wachowskis are using Neo to represent Jesus, they did NOT have him die.
