She should notice with her Byakugan, though. Eventually. She just may not know to look. Keep in mind that shinobi techniques were created AFTER she was sealed. Even then, Ninjutsu was created AFTER the Great Sage invented Ninshuu. So both of them should be unfamiliar with what's up.
Also, I think I shall make a prediction. Hagoromo is actually the "big bad" and he foiled his mom's plans to protect from an alien invasion (or something like that). You'll see. 🙂

Gross.The reason Kaguya used the bone technique was because simplicity works. Naruto punched her in the face by using clones and a simple transformation. My guess is when the fighters get this high in power the best thing to do is resort to small moves that can open a path for your big techniques.

More specifically, it has to be small techniques that are capable of catching the opponent off-guard. The same small tech won't work repeatedly.
And let's be honest, Kaguya's bone technique may not be explosive like a nuke and/or have the same range, but it blew a hole and subsequently disintegrated Six Paths Naruto's clone. It's anything but 'small'.
