Samus wins for 3 reasons:
1) Chozo Armor(far more advanced than master chief's) and energy tanks(15) that practically make her invicible
2) Visors - x-ray and thermal visors could easily spot MC even with active camo
3)Weapons - samus simply has better weapons, despite MC's sniper rifle
I know all of this becase I own both Prime 1&2, and Both halo and halo 2, i've beaten all of the games on the hardest difficulty available, and i am a level 28 on xbox live(halo 2)
Ok listen, Samus has a whole bunch of energy tanks. MC has one. It recharges, but not fast enough. If you've ever seen Samus's super missile, you'll know how much she can dish out. Not only does she have far superior technology. She's been fighting very powerful creatures basically all her life. And don't forget that she always fights solo. MC? He's usually got a bunch of friends with him.

1) She has a super missile launcher and has been known to survive direct hit rockets easily especially with all her energy tanks
2) I emphasize the plural of energy tankss (14 in MP2 I think). These are basically energy shields in case you didn't know and withstand roughly two rocket hits each. And that's being very lenient.
3) Mine is black, It holds nothing edible unless you are a mountain goat(understandable). Oh and she's not just on gamecube: SNES, GBA, NES, etc. (must I go on?)
