Samus single-handedly infiltrated and destroyed a Space Pirate mothership, one that housed their top ranking officials, starting WITHOUT her suit.
Cortana will be unable to hack into Samus's suit. It is wired to her nervous system; it is not a normal computer. Cortana can't hack into organic material, at least I don't think so. Samus, on the other hand, can hack into her own suit, as shown in MP2. It only takes a matter of seconds, at which point she gains all the knowledge and data needed to defeat her opponent.(In the game time stops. While I may be mistaken, I interpret that as her being able to quickly process large amounts of data.)
How tough is Samus's suit? Kraid was able to bore through solid rock deep beneath the surface of Zebes with a single projectile, that same projectile takes away about 30 units of Samus's energy. She regularly dives through magma several kilometers beneath the surface of the planet, and comes out fine. She can smash herself through rock with Sparkshine, with no ill effects.
Chief generally only enters battles with one weapon, and finds others laying around, or off those he has murdered. Samus has built in weapons, and will enter a battle fully equipped. She has more options. Her screw attack makes her immune to projectiles, (Super Metroid) and many physical attacks. Unless Samus is taken out in one shot, she can resort to this.
Super missiles are at least as strong as the Halo missile launchers, which KO Chief with one good shot. They break through rock and shake the very foundation of the planet. (Super Metroid)
The books may say that Cheif is fast and strong but he is "the epitome of none of these traits."(Bungie website)
Let's not forget Samus's alternate form, Morph Ball. Quick escape, weaponry, speed, reduction in the target's size. Her advanced bombs also allow her to regenerate health at the cost of some ammo, while creating an explosion large enough to damage the entire screen.
Cheif running and hidding while his shields recharge won't work. Samus has constant ctream weapons, such as the shock coil, and wave beam missile combo.
I love Halo and Master Chief far beyond human comprehension(yes I am aware of the irony), but I admit he will be outclassed when pit against Ms. Aran. She has him beat in every category except maybe fighting skills. Her technology outclasses his. Her Eexperience destroys him and her looks well...lets just say she's one sexy Bounty Hunter. MC you're done.
