You can't really compare the two. They were taken in complete different directions, with two wildly different approaches to the character, under two very different directors and two very different actors.
To try and make a categorical claim as to which one is objectively "better" is folly, in my opinion.
I feel that since they are the same character, they can be compared. I could see if you were trying to compare Dafoe's Goblin to Heath's Joker because the two are very different, but these are the same characters.
Btw, what's with people saying Brandon Lee's Crow character is just like the Joker? They were two totally different characters with totally different motives and goals.

I think you misinterpreted what others have said...
People have said that Heath Ledger's Joker LOOKS like Brandon Lee's Eric Draven, but I don't think they've ever said anything about them being the same...

Yeah, we know he did a great job, that's been established...
But hearing about it ALL THE TIME from almost everyone around me is annoying... And it's only gonna get worse when school starts again, because I wear lots of Batman, Joker, and Captain America t-shirts, people always ask me about comic book movies... So I'm gonna hear "What did you think of Heath Ledger in TDK? He was so awesome" from EVERYONE at my school, till the point where I'm just gonna shoot myself...
He did a great job, but please people (directed at everyone around me) GIVE IT A REST!
