For instance, there's this huge chase on Coruscant and all it does is take OB1 to Kamino. Then he finds out Clones are being made, but that is not a problem, the Republic owns them, there's only the question who ordered them. Adn we never learn who Sifo Dyas is... So with all that chasing, so-called detective work and fighting Jango... in the end we know nothing... That's why it's too long.
Lucas' problem is that instead of using dialogue to help you learn things, he takes you from scene to scene. I see some of your points, yet in the political scenes you tend to learn a lot, and most people don't like those. Look at the scenes on the cutting room floor: Padmé's apartment and Mace and Kenobi on the temple landing platform. Those scenes told you things. Lucas needs to be aware that content should be dense, especially in a movie like Star Wars and espeically in AOTC which has 2 major plotlines.
