Well they explained the commnets in the Initiative about Cap being alive in New Avengers

When Ms.Marvel told Spider-Woman Captain America was alive and on the Raft. She went to the New Avengers to tell them and how they should rescue him. Dr.Strange in astral form went to the Raft to investigate believing to be a trap and found Captain America's body on a table. So the New Avengers storm the Raft only to find out the body was fake, and it was indeed a trap

Maybe but just maybe since Tony is such a d**k and he couldnt admit to Cap that the CW wasnt worth it, he decided to confide on the one person who would never talk, a dead clone/skrull/LMD/robot. Like he said, he couldnt even confide in his closest friends.

If you read Confessions it had two stories of the interactions with Cap and Iron Man and their both joined as when Cap was alive, he asked Tony "was it worth it?", which Tony replied to the deceased Cap "It wasn't".It's heavly implied that's the real Captain America.

Read it? I posted it on the scans section. When Cap asked him if he was worth it, Tony called him a sore loser. When he arrived at the hellicarrier the "body" was already there. Ill wait until the autopsy! Maybe im in denial

Actually the second story was a flashback, the first was in present context. The first story Tony says no it wasn't worth it going back to when Cap was first brought on the Helicarrier and yelled at Tony. Also you won't be waiting long as there is going to be an autopsy issue shortly actually.
