No, you don't understand what a closed system means. All of the matter, energy, and space-time that constitutes the universe has already been created. What the universe is doing (perhaps) is expanding with all of these elements already formed. Hey, just bake a cake with toppings inside of it to get an idea of things that expand with ingredients already present in them.

When you take away the heat then it will collapse upon itself, matter is not the issue it is the energy that is the issue. His cake has to be a closed system in order for his analogy to work. However, if the cake is a closed system, then it would not matter if the "toppings" were fillings or not. Given enough time, the cake would find equilibrium, and then never change.
