You're argument of "They think faster than Doctor" falls well short, because the first thing they do is punch, send energy beams, phase, etc. The Doctor, on the other hand, will turn them to puppies or flood their minds with knowledge until they're vegetables without so much as a moment's notice.
There's simply more options that he has, which he regularly uses in fights.
I always said they could win. But they won't unless they can speedblitz, plain and simple.
