Ok, but this isn't easy by any means so some ties are bound to spring up. This is just off the top of my head.

Comics--Thanos

Honorable mention--Tyrant

Movies--Voldemort, Sauron, and Freddy Krueger

Honorable mention--Jason Voorhees

Video games--Kain

Honorable mentions--Gabriel Belmont, Teryn Loghain

Books--I haven't read one in years so I can't really recall any villain standing out in the ones I did read.

It's a joke showing aimed at starlin. It isn't taken seriously in marvel.

Well, duh, Squirrel Girl is a joke character. That doesn't mean she isn't a part of continuity.

Word of God also says it was really Thanos as well, so suck it! WOOOOT!

It's a joke aimed at Starlin so it won't ever be referenced as to happening to the real Thanos. The same writer later who wrote this iirc said clones can fool cosmic beings later on in a she hulk story.

Its still canon and she still kicked his ass. Actually Thanos only claimed that afterwards, and the writer also stated that the Thanos Squirrel Girl defeated was the real one.

Besides, whats the difference between defeating Thanos and defeating a perfect copy of him?

Thanos clones are less powerful than he is. He created lower end models. This one was obviously lower end, contradicts his growth as a character, and is just a joke later explained in a she hulk story.

If the clone is perfect enough to fool a freakin' Watcher then it would have to be very similar in terms of power obviously.

The writer explicitly said it was the real deal. In the immortal words of Tippy-Toe: 'That's so in continuity. So just deal with it, fanboy!'

Any clone can be so right on but doesn't contain the same power as the original. The writer explained it and it's a joke showing not canon to the real Thanos. It's been stated there are lower end model clones in a comic.

That doesn't make any sense. If the Thanos clone was so weak then Uatu would have realised it was a clone.

Quan, Squirrel Girl is the most powerful character in the Marvel 'verse. There's no reason to be ashamed that she beat your pet villain.

The chick can beat Wolverine in a fistfight, for goodness' sake.

Most powerful being in Marvel? As far as I'm concerned, she's got nothing on PR-Beyonder, the Celestials, etc.

The Marvel wiki gave her Perfect stats. Better than the Beyonder got.

Clones can fool watchers obviously when their stats don't match up exactly. The same writer gave a later explanation and like I said marvel doesn't recognize this as canon to marvel.

She's quite formidable but power not even close. It was a clone.
