He was supposed to have died.. cuz what it does is it beats you up by sending the goodness in your soul to hell or something..gouki refers to the ass whuppin he gave gouken in the ending
thats why it didnt affect Gen, cuz he had no goodness in his soul
it was a ridiculous ret-con..(as in, it was lethal.. but they played it off as being unconscious or some crap) but I'm glad they put Gouken in the game cuz he's fun

He blocked it because he "emptied" his soul. Shun Goku Satsu is actually devils devouring you for your sins (I guess you could look at it as being your own guilt, in a way.).
Gen emptied his soul, and thus stripped himself of sin.
I know it sounds far fetched, but what fighting game storylines aren't?
it does have a good/evil effect... its just that when you go into the state of neutrality by entering "nothingness" then you are part of neither side and dont get affected as much.. (even though somehow.. gen was more skilled than gouken in doing so)

I always picked Ryu & Ken as mains, but I did tend to play other charge characters(Blanka, Honda, Guile) and any pesudo shotos. I've been doing it since SF2. However I don't use Ken much this time around because well...everyone uses him and I grew bored of him. I devoted my strats to Ryu. I'm quite good with both of them if I do say so myself, but I prefer Ryu because he is more all around and balanced; plus his ultra can be used in a fight.
