Ok in all fairness she was not able to KO him but was able to find out its weakness, but Cap has an indestructible weapon and a motherbox that could create weapons.

The motherbox gives offence capabilties. Here it gives Superman a sonic gun.

Why? Cap has FTL reflexes (fast enough to deal with Runner) now and he has a motherbox which can create weapons that can expose his weaknesses. A gun that shoots red sun radiation is a very likely possibility. 😐
