No. A "Matrix" (universe) can be devised to allow each character to retain their full powers. This is using the imagination.
Even outside the Matrix, Neo still knows a shit load of martial arts and other things.

He isn't anywhere near God levels even in the Matrix. If he were, he wouldn't have to fight the Agents, or the Frenchmen's henchmen, and certainly would not have been cut by a blade.
Why does he even engage in H2H combat?
Neo isn't omnipotent, far from it. He can bend some rules of reality in the Matrix, but he has clearly shown limits.
Manhattan is someone much closer to God (but still so far...).

That's purely your opinion. In the whole trilogy, Neo has ALWAYS shown limits. Nowhere could he just "will" people to non-existance (or other uber stuff you might be suggesting) just because he is "the One".
If you choose to adopt your view, thats fine, but I don't see anything that supports it so far.

I say Neo wins from spite simply because like stated earlier... it's the matrix, and in the matrix Neo is the one. He can simply alter the matrix code if he chooses to and make Jude a normal man with no fighting ability. He "faught" the henchman because the matrix has "rouge" coding and some within it like the Frenchman are apart of it. Neo may not be "god" in the matrix but hes damn close to it. To say he cant do this or that in it is an understatement. He can do pretty much anything he generally wants in it.

Yeah, maybe. But one very minor piece of detail you forgot when thinking that up - None of that is shown, implied or supported in anyway in the film.
