Bendis is bullshit when it comes to doing re-search for his power levels. He probably has no-idea about Molecule Master fighting Beyonder previously, or the fact that the Beyonder should be lobotomized inside the Kylnn (By Thanos no-less). But I don't really care, as longs as we get some kind of Sentry Thor fight, i'll be happy.
Actually Beyonder shouldn't be in the Kylnn, as when they were destroyed the Maker mortal form was killed, meaning the Beyonder's spirit was free to manifest as an immortal again...

Fallen One did indeed confirm that the Beyonder was dead, killed by the annihilation wave.

Nah, it's the same version, but in different forms.
After he was retconed, Beyonder became Cosmos after finishing his evolution from energy into a fully fledged, stable cube being.
Did a bunch of stuff as Kosmos/Normal 'Male' form after MM ripped Beyonder out of Kosmos.
At some point, Beyonder/kosmos decided to manifest in a mortal form for an unknown reason, and became the Maker, but having the sentience of a cube being in a mortal shell drove her insane, she wiped out a Shi'ar colony and was imprisoned in the Kyln in one of the Cresh pods.
Then she got loose, was lobotomised by Thanos and trapped in a mortal shell. Then the Annihilation Wave broke through and tore the Kyln apart, which led to the death of the Maker shell.
From what makes sense, it would be after the Maker died that Beyonder appeared to the Illuminati and all that crazy stuff happened with him saying he was an Inhuman. At this point (and hopefully), it looks like he was just messing with the Illuminati, maybe due to the fact Beyonder/Kosmos was re-adjusting to being an immortal being again...

That's not a spoiler, that's speculation.
Even to those that avoid all that, it's clear that Siege is the big finish toward good triumphing.
Either way, someone "crying" loud enough was obviously seen as a sensible enough point for a new rule to be added. So I wonder who's laughing.
