Besides, Link could use the cannon in the City in the Sky and come at Kratos from above rather than below. Hit him in the back of the head and, presumably, draw his sword all the way along Kratos' back. Equip Iron Boots, place sword in Kratos, and let gravity take care of the rest.

Also, Gods do not really have vital organs... People seem to forget Zeus being gored through his entire torso, his heart would have been destroyed, but he was still alive. And the Blade of Olympus is far more powerful than the Master Sword in any way possible.
The MS will be a splinter, not three centimeters. And people still assume Link will start the fight inside the cannon, probably because their all idiots.
The Master Sword is not some sword that is able to cut through any evil like butter, even it needs to cut through the weak points of certain powerful monsters, hence why Link could not just cut directly through Ganon in OoT, had to cut through the fleshy tail.
Gods have naturally incredible durability, Kratos as a Demi-God has survived worse.
Combined with the powers of a full god and the size, Kratos has absolutely nothing to fear from Link.
And... If he used Atlas Quake, then Link and pals would be contending with an earthquake that extended thousands of feet.
Does Kratos get the Blade in this fight? Forgot.
More like 2.5cm, from the first game Kratos becomes 30~x bigger. No way that Link would be able to get from wherever he is to one of the cannons before it/he gets attacked. That or while Link goes there all the while everyone in their army gets mowed down.
Hyrule has better chances with the second and third scenario.

I think you're mistaking gameplay for ability. Weak points such as Gohma's eye and Ganon's tail are gameplay elements of the games. When you fight Ganon in ALttP, LoZ, WW, TP, etc. You just stab him, no weak point nonsense.

WW was only Ganondorf, one without the ToP no less, and you still had to attack Puppet Ganon's weak point.
TP you had to attack his stomach actually, and once again, only Ganondorf, who is physically lesser than Ganon. And it is not just gameplay... Considering dialogue with Navi confirms said weak points.
