I don't think it said anywhere on anything that Giratina stopped Palkia and Dialga, he only took Cyrus who was summoning/controlling them with him into the distortion world leaving that portal open, but the portal was set to destroy the planet if I remember correctly.
Giritina could literally annihilate anything in the FFverse, as Giritina controls Antimatter. And when the two touch, they turn into pure energy. At least, I think that's what happens.
Mesprit could easily empower people to build very strong relationships with their Pokemon. Being of Emotion ftw. Pokemon and Trainers also naturally have strong relationships through battling. Whether they are positive or negative depends on the trainer, but even Paul's Pokemon seem incredibly loyal to him and are disappointed when they fail him.
Giritina is supposed to be an equal in power to Arceus. Or at least very close. Giritina will never be a non factor.

Actually, Giratina has the same stat total as Dialga and Palkia (all three have 680 to divide among their stats) and still managed to defeat them. Oh, and Rayquaza, Lugia, Ho-Oh, and Mewtwo also share the 680 stat total. So in the games, Mewtwo is considered god level.
Arceus' total is 720, so they're a bit behind.
Also, Rayquaza's pokedex states that it's been alive for hundreds of millions of years. WTF.

Palkia and Dialga would get absorbed by Time Compression. Them controlling space and time won't matter once they're being absorbed.
Giratina got beat by Dialga and gets captured by Zero. Zero's ship would get wasted by Sin, Ultimecia, Exdeath, or any of the high tiers.
Uxie, Mesprit, and Azelf would absorbed before they did anything. And if they did survive, they got others to deal with since their abilities only affect humans and the Cloud of Darkness sure isn't.
