Well, he actually refers to the people attacking him as things such as Emperor's Wrath and slayer of the Emperor etc... So it's clear are characters are meant to be the big heroes at the end of the game. Operation, however, are a bit more ambigious.

Remind me again how a Jedi Knight defeats a force god? Also, speak to the defeated Emperor? What did he do, transfer into a new body?

Oh. That's before he dies. You defeat him and then, I'm assuming, talk to him to decide his fate. However, one way or another he ends up dying.
