The Ultraman from Kandor arc wasn't PC ultraman, he was killed in COIE. That was Ultraman from Earth-3 which was created in Infinite crisis and he was again fighting Supergirl in Robinson's JLA. He has never fought Superman.

Even barring the whole "magic vulnerability" angle, Bill's power output, strength, etc. are all high enough to cause Kara harm, regardless of the source of his power.

Except that they've proven that they can compete with him through their own impressive strength feats. Supergirl hasn't.

Besides, proving that they can match him, when Superman has decidedly dynamic strength, isn't easy. Being strong enough to hurt him, is different.

Really? Considering everything that consistently hurts Supergirl on average, you don't think Bill can hurt Supergirl by punching (not that he would resort to it often when he has Stormbreaker, anyway, but still)?
