If anything, I expect Doomsday Clock to end with at the very least post crisis being made canon again, if not everything.
We know for certain that at one point Superman hits Manhattan - as it's clearly depicted on panel, and Manhattan doesn't know what happens afterwards.
I think it will be a combination of both. I have a feeling Manhattan will try to alter him further, but Superman keeps coming [i.e. he changes shape into golden age, pre crisis etc.] until they stop and talk.

Manhattan used to get wanked constantly by some people here, even though the only feats he had back then were the ones he preformed in the original Watchmen series.
Fast-forward to now, and Manhattan has racked up some of the greatest feats/accolades a comic book character can possibly obtain, and is pretty much regarded as the most powerful being in DC's history.... Yet it will still come down to him vs. Superman in the end.

These are three of the best Scans Batman has ever been apart of. Think about what's happening, Batman is told he built the most powerful Throne in existence and he himself has one of the best strategical minds in existence.
But peep the best parts, Batman Creates a chair that can see Into people hearts, but then he took it further and created a suit that was able to change everyone who disagreed with the new Universe cell by cell.
Element X is What Metron used to create the Mobius Chair which he uses to explore creation, This puts Batman knowledge on the scale with Metron, or The Darkseid War God Batman arc came into play, and he did much more than Look up Joker real name lol.
All in All Batman Just pulled a Reed Lex and Doom Level Feat and people Are afraid to admit it.
Reason I said that is, if you really think about it Batman created a Suit that works like the anti Life Equation, he took away the need of Free Will.
