Must be a glitch in the Matrix, cause it seems like Deja-vu, but anyways, Neo is not the previous anomalies. Time wasn't reset or anything. They are different people.

JediHDM, as I said before, if Neo's mind is dead, then he's now in a happy place with Trinity.

ok, one more time...go back, and watch the movie, and When Neo reaches the machine city, and is standing on the ledge, watch the machines that start flying up towards him...they are glowing. Watch the Deus ex machina; IT is glowing...then, look at Neo's body; IT is glowing...Neo is still alive, he is a GOD, like Deus ex Machina, i'm guessing like the other two machines. Neos mind is now completely program, but HE IS STILL ALIVE. His body is still alive, he is in the Matrix. I can't explain it any better than that.

I said IF. And, though I believe his mind's in the Matrix, there is no proof that his mind is still alive. If he's glowing, then that means the source is running through him, though it doesn't mean his mind is connected to it.

i thought when neo sees the yellow stuff, its connected from outside the matrix

Things that are glowing yellow are connected to the source.

anything that glows is connected to the Source, yes, but if that were the only requisite then Neo would have been glowing BEFORE he sacrificed himself, THUS, the glowing yellow is CODE flowing through machines. Some 'machines' seem to be so powerful that they glow with a brilliance just because of their code, such as Deus ex machina. After he sacrifices himself, Neo glows too. Ergo, I see Neo as still alive, more powerful even then Smith (cause Smith didnt glow) yet Neo now transmits code, or, rather, has code flowing through him, while connected to the source.

No, you didn't. Smith did indeed glow.
Just as JediHDM wrote up there, anything connected to the Source would be visible to Neo, through the anomaly code he carries. And he carries it even when he's not uploaded.
We do NOT, until the very end, see Neo through his OWN eyes. The question is, whether or not he would've been glowing before connecting to the Deus ex Machina or not.
I say he would, since the anomaly originates INSIDE the Source. That´s what the image of the glowing sentinel, that seems to fly right through Neo represents. Machine intent or simply an AI defence mechanism... A sentinel of course didn't FLY though the Logos.
Such a "mental" defence would only be able to "lock" onto Neo, if it could "see" him, same as he sees it.
