The fist would have left a bigger crack whereas the lightning kunai would have left the small cut that we see. We see that it had a trail of lightning that was shaped like a blade. I thought the chakra fist just served the purpose of trying to cover it up so the audience couldn't see it.
What I think when tobi called out kakashi, when he said guy doesn't remember faces, and now kakashi said he countered it means only one thing.... Tobi really might be obito. I know he got crushed, he can't be. But if he tobi's power he could've really phased through the rocks...

It wasn't the kunai, or rather, not just the kunai I suppose.
It was just a dramatic effect. Its a cliche that a guy will seem unscathed and then a cut will well up with blood or something will fall off to show that the good guy really did hit him afterall.
It was the kunai. If it was the fist then there would have been an impact. Remember that Tobi's mask was uneffected by a full-on headbutt from Naruto. It would need a stong punch to make it crack. No slight contact shit would do it.
Honestly thinking of placing this fight really high up my favorites list. It's been pretty intense, dramatic, and allows us to see the perspective of the Bijuu. It just needs to end well. I've always wondered how Tobi would work in a big action scene and honestly I'm impressed with how Kishi did it. Tobi isn't having an easy time here and he has to think about when to strike almost as much as the others.
I like it when fights force all the character to think and plan.

I dunno, we see proof of his tangibility throughout the fight, like him killing a clone and kicking the kunai. I think he'd want to grab them since they do pose a problem at the moment. And yeah, him using the Path's abilities would help a lot.

Tobi's ability is so great. It provides as much safety defensively as Minato's teleporting away, but the enemy doesn't actually know if you've done it, and when you're doing it you can fake-out like you're going to turn it off but not.
It's no wonder Konan had a secondary plan of 'just skip all that double-guessing and outlast the thing.'

Yes, we do, but only twice or thrice or so. We can't tell what state he's in unless he's making contact with something, or he is phasing through something. Every single time neither of the two conditions are met, we and the ninjas themselves don't know if he's tangible or not. It doesn't help that when he's phased, he can still stand on stuff if he wants to. So yeah, he could easily just stretch out his phased hand, and try to rope them in for a counter.
To be honest, he should have just absorbed the Mini Bijuu-dama.
