Nagato has to control all of his paths. In order to do so, he uses chakra.
It was half-assed explained why the sensors could not trace the chakra: it changed frequencies making it impossible to trace. However, that's a completely sh*t argument for anyone that has the sharingan or byakugan: they can actually see it.
This is a complaint I had many moons ago when they could not figure out where Pain was, originall. I said something like, "WTF? Any Hyuga could figure out where Nagato was. That's stupid."
It still does not fly. It was never stated that he "flung" his chakra everywhere and made it come from all different direction. It only stated that he varied the frequency making it difficult for trace the origin for the chakra sensors (not hyuga).

It wasn't really pure chakra being transmitted so much as signals. I would see Byakuga having trouble seeing those.
Of course, I don't see how this would matter. The gang that new the real Pain was not among them. The Hyuuga we did see were hardly in a position to help them. Not like they had loads of time.

The Sage Mode could magically detect it's origins et the byakugan, which is the absolute best eyeball for detecting chakra, somehow magically misses it.

I thought it was the combo of the rod and sage mode that allowed Naruto to detect it? (Meaning, his chakra sensing ability mixed with directly stabbing himself is what did it. Naruto cannot see chakra in sage mode, he can only feel it).

Probably not. Not like it really matters, Hyuga was a bit preoccupied at the moment. The only Hyuuga members that stood a chance of finding Nagato, Neji and Hanabi, were our out of town.

He could. Because the receiver is within him, chakra is being forced into him. He merely had to trace it back to the source, simple enough.

Based on how the signals look, they're already quite thin. They seem to get longer the closer they are to Nagato, because he had to move Deva Path closer in order to use Chibaku Tensei. Given that Naruto is having the chakra fed directly into him, is closer, and has Sage Mode on, the fact that the signals look relatively small is amazing. If they got farther away, the signals would probably look even smaller. Small enough that even the Byakugan would fail to notice? Perhaps.

Neji was able to see all the bugs (or was that Kakashi? I don't remember) inside of Shino. Those look much smaller than the chakra streams. It is very simply PIS. Kishimoto did explain why the chakra sensors (not the hyuga) could not trace it: the frequency of the chakra changed too rapidly to get a trace on it.
However, any stupid hyuga could have seen the streams of chakra and with ease and then be able to trace it to the origin. It's so stupid and frustrating that I hate it. (Remember, Neji could see the thin film of chakra in the dude's spider webs...those looked far thinner than the ones Nagato was using.)
