They know Madara is in charge. And at the time, since Tobi was pretending to be Madara, Tobi would be enemy number 1.

Sasuke is around Kisame level at the time. Sasuke's attack at the Summit is not seen as Sasuke's attack but Akatsuki's attack. And as it's Akatsuki's attack, either the entire organization takes position as public enemy number 1 or it's leader, Madara, is.

Also, A losing that limb proves that A is a true Shinobi. Willing to sacrifice everything for his ideals/to get the job done.
