Samus most of the time loses most of her abilties at the start of nearly every game and only has small amount health. That would be the time for MC to strike. Plus MC can operate in most areas except lava probally. Also MC could stay back a distance of 2km with a sniper rifle and shoot her dead without her even getting near.

You've probably watched too much TV. Yes, lots of soldiers are like that,(big, metal-tough, eat-their-hearts-for-breakfast, sleep with the ladies) but a small portion of the military are, as I said, pure soldier to the bone. They'd sacrifice their best friends, or themselves, to get the mission done. They stop for nothing, and don't resort to anger, or any other impulse. The Master Chief and the rest of the Spartans are such.

But now you're being selective about when he'd attack her? Pretty hard to deterine, as Samus is the only one who would know what her current abilites and health are.

OK dude first of all I have to say that both masterchief and samus are both pretty hard core but if you had to choose who had a better arsenal of weaponry Samus would win hands down no contest. but that is not what this is really about it is about who would be victorious in a fight to the death. and since that is the case Samus would win because she is a bounty hunter and a survivor unlike MC who dies and gets reborn with more implants so to speak and lets not forget the fact that Samus has been doing business for the better part of 20 friggin years where as MC as bad as he is has only been doing it for 2 or 3 years so the real question is who has done more battle my oppinion Samus has. thats all I have to say about that for now.
If you read the book you would undrstand that MC is alot smarter than Samus. For one MC can set explosives and I don't think Samus could do that as one of her hands is a cannon. Plus samus does have many weaknesses as then her game would be too easy. A continious laser attack would kill Samus in a short time.
If they were stripped of their armour and weapons MC would easily win!

I think the picture you posted speaks 1000 words.
That picture is a prime example of the weak ass enemies that Samus has to deal with. Not elites, not brutes, none of that stuff.

Yes MC is just some guy that dies a lot. Lets just forget that he's been trained since adolescence in military combat. Of course Halo and Halo 2 are the only experience he has....heaven forbid that he actually earned the name Master Chief from his previous battles that are explained in the owners manuals.
Samus being a video game character for 20 years and MC being one for 3 years is a pretty weak arguement. That's like saying Link should be 40 in the LoZ games....
