He slammed him onto the ground and paid for that. Flying building to building - Logan did come back with only bruises which were healing fast, while Ben was done...

Yes. It's still fan service. Characters like Namor and Thing have fought stronger and more powerful foes and it will take quite a beating and stand. But getting stabbed non-fatally by Logan makes them go down is pure PIS.
There's nothing "fan service"-y about Wolverine stabbing Namor, Thing, etc. In MU, there exists materials possessing various superproperties (just the same way as there are people possessing various superpowers). One of those is adamantium, which can be crafted into supersharp blades, for example. Equip an excellent fighter, possessing metahuman levels of strength and speed, with those and you have a threat to almost any of the bricks.
Analogously, a teen with a handgun and a bit of training could pose a serious danger to even the most powerful of UFC fighters.

a) Logan returning to the battlefield, standing and ready to continue if necessary (had his claws sheathed, as he felt bad for not going easy on Ben)
b) Ben was completely ineffective in combat because of the wound, as seen later, after F4 had been teleported away...

Different kinds of pain, different kinds of damage. You can't really compare that. And don't forget about the blood loss, which is a major factor.
And to be fair, Namor actually takes Wolverine's claws rather well - the only time when he was absolutely finished was when Logan's claws were covered in oil.
