Storm uses existing atmospheric conditions and manipulates them to create weather patterns.
Thor defies the laws of physics and create any type of weather, at any intensity (even if it's not possible) in any location at any time.
Storm needs an atmosphere to create weather patterns.

Yeah cause he has only been using his powers for centuries! Of course it would appear she is better at control because it's all she has. He has other powers as well. Who the hell needs to creatively use winds to knock an opponent down when you could just haul off and knock his ass out with super strength?

I gotta go with Storm on this one. She seems far Superior at Pin point control of the weather than thor. And she is more creative. I haven't seen thor do nearly as much with his weather powers as storm has.

thor may be able to create weather patterns as they may not exist, but the really doent give him the upper hand.
both of them will fire a bunch of crap at each other, basically not feeling most of each others attemps... unless thor feels the need to kiss her again.
