I measure a villain's superiority on a number of criteria; if they accomplish nothing and are nothing, and the director goes out of his way to construct bullshit plotlines because they're closet emo fanboys of the character, then that character is not likely to resonate with me.
Ledger did a hell of a job and his Joker was arguably the greatest portrayal of a villain I've ever seen, but the character himself does nothing for me. Palpatine is far more intelligent, far more powerful, far more successful, while being much more charismatic and, dare I say it, fallible than a guy who's apparently omniscient for no other reason than hack writing.

It's the same reason why emo subculture enjoys the likes of Invader Zim, the Nightmare Before Christmas, etc. The insidious emo mentality takes otherwise happy or positive characters or ideas (like clowns) and transforms them into dark figures (the Joker).

No, Joker is a better villain than Palpatine. He may not be more powerful than Sidious, but that's a good thing because I strongly dislike villains who are the most powerful in their universe. Also, the Joker wasn't trying to be succesful unlike Sidious whose goal was what, trying to take over the universe and live forever? There are already so many villains who try this exact thing that it starting to get boring.
I thought the Joker was more charismatic than Sidious, the Joker can really take control of a scene while Sidious (in the PT) is just there. He may have been charismatic to Anakin, but Anakin is kind of an idiot, if he had at least a few brain cells he wouldn't have joined Sidious.
You can also compare their intelligence if you will, but that's pretty difficult because Sidious is a planner while the Joker isn't. Sidious also seems more intelligent because he is surrounded by idiots. I mean really, everyone just let things happen without asking any questions at all. This would only work in Star Wars.

In what context are you applying the term charisma? If you're referring to the audience, then that is dependent greatly on the actor portraying the character. To the characters within the story, Palpatine is exuberantly charismatic. But then again, who's more likely to get a person's attention? A subdued, unassuming politician or a clown with a social complex desperate to get a person's attention?
It's rather the same reason why a screaming, hyperactive child will likely command one's attention more than a mature, quiet adult. Palpatine's character isn't meant to be commanding until he's in command.

I see this leveled at Star Wars a lot, but no one bothers to explain where, exactly, the idiocy is. I can throw the same thing in Batman's direction. If he were a real genius, he'd have put a bullet in the Joker's head.
By the way, contrary to his statements, the Joker is a schemer and a pretty good one.
