Is this canon? I didn't know Doom's skin was all metal now. When did that happen?
Apocalypse is a joke. Magneto humiliated him.
Although it seems Magneto wouldn't be a match with brute force against Apocalypse. And the way Apocalypse lost, he shouldn't lose that way, he is too smart for something like that. Not mentioning because of his complete molecular control, he could make Magneto powers ineffective on his body.
Anyway, this event was pretty much dedicated to Magneto.
It was a joke battle.
Molecular control doesn't exactly help him much, considering Magneto didn't defeat him off by attacking his body, but his mind. After he beat him, he even threatened him to stay down or he'll disperse his consciousness completly.
This fight actually portrayed Apocalyse relativly well. Using the control over his body to dodge Magneto's attack and dispalying offensive capabilities that put Magneto in a difficult position. This 'it's a joke fight', 'it's dedicated to Magneto anyway' doesn't really amount to much.

Apocalypse is not just some ordinary mutant so that Magneto can do that with ease to him like to some other mutants.
It's House of M, that is why that happened. It's all about writing. If they would want, they could write Apocalypse that he could defend against that as well.
It's not canon anyway.
The battle wasn't something seriously shown or written well to convince me. It was a joke. And Apocalypse is a joke anyway (pretty much in any time line, except Ultimate, where he was the beast of the first order).

We don't know what method the 616 Magneto would use to defeat Apocalyse but what I do know is that the mainstream Magneto is much more powerfull and experienced than the HoM version, as I'm sure Apocalypse is more powerfull than this Universe's version of him, so the above fight wouldn't as much give an accurate portrayal of how a fight between them would go, but to a method Magneto could use to beat him.
Nevertheless, the fact that this is a relativly inexperienced Magneto, in a place devoid of metal which he could use to attack Apocalypse like he noted, not flying and still beating Apocalypse is pretty humiliating.
