Although it seems Magneto wouldn't be a match with brute force against Apocalypse. And the way Apocalypse lost, he shouldn't lose that way, he is too smart for something like that. Not mentioning because of his complete molecular control, he could make Magneto powers ineffective on his body.
Anyway, this event was pretty much dedicated to Magneto.It was a joke battle.
Um, just throwing this out there... but Magneto has control at a subatomic level, which is a couple notches above Apocalypse's molecular control over his own body.
Sub-atomic > Atomic > Molecular.
I'd go so far as to say that Magneto would be able to completely nullify Apocalypse's molecular control. Either way, Magneto has much more fine control.
Magneto and Telepathy
His natural psychic defenses hold off against all of Xavier's power concentrated.
He is caught off-guard by an amped Psylocke, who remarks 'the force of the man' and that in normal circumstances she doubts she would even come close to hurt him.
Fends off an attack from Xavier with his willpower, stated to be second to none.
Xavier and Jean combine their power and try to break through Magneto's psychic defenses, while he takes on the other X-Men, but he still isn't put down.
Dr Druid, even when taking Magneto by surprise, comments on how he can't keep Magneto enthralled for long due to Magneto's strong mind.
He remarks again on how strong Magneto's mind is, and how he will eventually be detected by him, which happens.
Magneto meets Xavier on the astral plane.
Sends his astral projection forth, with the narration commenting on how his brain power is second only to Xavier.
Capable of mind probing.
More astral projection. He actually one-shots Jean while in this form.
Xavier taps into Magneto's latent mental powers trying to breach Galactus's mind.
Magneto's telepathical abilities are debatable, and vary from writer to writer, so the scans from the latest post should be taken with a grain of salt. That's about it for now. Next, I'll do a section focusion on his physicall abilities. 🙂
I'll add these aswell.
He has inhibited any and all long-range telepathy.
And can even use his electromagnetic powers to flat-out jam psionic powers.
He has sufficient psychic training and will to reflect Karma's psionic attack back at her.

Impressive durability feat. He gets sucker punched by Namor from behind twice, breaks out from Hercules's bear hug, has Namor pound on him in water under sub-freezing temperature, and he still manages to stay consciouss and save the Avengers from Warlock's attack, all this while holding back, having no intention to hurt the Avengers.
Takes a variety of attacks without his shields, including sonic, concusive and Wolverine's claws, and afterwards he still manages to go physicall against Colossus.
