I researched this subject on the net, see if I can find Jim Starlin's take on his own Creation,
this is what I found.

Fact of the matter is, those purple spheres have been confirmed as singular universes multiple times.
One I can easily recall, is when Doc Strange went out of the 616 universe because its begining to dip into oblivion.
He saw the limitless purple spheres which he stated on panel were universes.

What it seems though, is that it is canon to Thanos, LT, and Adam Warlock though.
You see, Thanos has recalled up events in his own series, and even said that "THIS UNIVERSE..." in his series.
Also, if Thanos's series is non-canon, then that also means that Annihilation is non-canon, and that any story following Annihlation's series is non-canon.
It all kind of... screws up, somewhere.
The most logical explanation, is that it happened to Thanos, LT, and Warlock... but even then, Thanos says that it happened in the universe he was in, in his series...
Also, that says that it only occurred in one universe...

I'm starting to think Thanos absorbed all the balls, and I've been wrong all this time.
Otherwise you're right, it doesn't make sense.
Atleza anchors the 616 Reality, I don't doubt that anymore, but perhaps when Thanos said "so I continued to Absorb till nothing remained"
perhaps he meant all the balls.
And only the realms between Universes were left.
I'm speculating of course.
Perhaps when Thanos said,
"You & Gamora were Outside This Reality, tending Atleza, this Actuality's Cosmic Anchor"
Perhaps he meant "Outside this Reality" which also means "Outside" all Realities.
Since the Realm of the Cosmic Anchor is clearly Outside the Blue Ball.
In other words,
because Warlock was in Atleza's Realm, he was going to survive, because the Blue Balls make up Time & Space in the Omniverse, and Atleza's Purple Ball is Outside that:
And there are many Realms within the Omniverse where Time & Space are meaningless.
I'm still speculating,
