There is more to quantum mechanics than stuff thats really small.
Once you get to quantum levels (below the limits defined by Plank) reality as the human mind is capable of understanding it ceases to exist.
Storm cannot operate on that level because trying to do so would simply kill her.

It cease to exist in a way that a human could comprehend. Manipulating something like that would probably leave Storm like Genis.
At a quantum level electrons are everywhere at once and can be seen as existing only as points of probablility. Its not possible to see or control something at a quantum level simply due to the fact that all that would be visible is a haze of subPlank particles.

There's only so much that one can alter their perception. If she changes what she can see like that then she's missing a lot of the quantum world that she would be trying to control.
If Storm could tap into quantum fields and a large scale she would basicly be Infinity. On a small scale she would be able to do a lot but her power set doesn't imply quantum manipulation just energy manipulation that neednt be that intense.
