The universe (which is composed of energy and matter) is not eternal, that means it came from somewhere. Time is not eternal because the universe is expanding. So energy, matter, and time are not eternal. It is not logical that energy, matter, or time originated on their own. So where did they come from?

No one knows how the universe (everything) started as a fact or if it ever had a beginning to begin with, maybe it just always was, it's all speculation.
That in no way proves "God did it", even then if God did it, there's no way to know that God did it any particular way. For all we know, God exist and the Shintoist have it right.

The universe is not eternal because it is expanding. Expansion implies time and time has a beginning. If God did not do it then who or what did? What initiated the beginning of matter, energy, time, and space?

Time could be like a loop, no clear beginning or end.
The matter and energy of the universe could be ever present, as you think God is. They can change in state and function, but they are ever present. If you burn paper, it becomes ash, matter and energy are changed, there's something still there though, the ash.
