Well we know it isn't a computer Virus per say. That it actually causes Biological symptoms to occur in human minds so that the humans really die.
We know that it doesn't have a deletion interface so it can not be deleted.
We know it was trapped in the door and it was the Doctor that put it in there right but can't now.
So what we need to know is how, and by whom, and for what purpose was it created.
Was it made by the system as a safe guard or by someone else.
Lo Qi isn't around anymore and I'm sure Jericho won't help us and it isn't like we can threaten him.
Maybe it would be best to see if anything else was in that door?
To find a cure, one would need to study the virus (not the Virus) itself, see what is wrong with our bodies. That takes time, which we don't have.
I have finally decided on what Heph thinks about the Virus, though. It's a completely change of position on the matter, which might be a tad ludicrous of me to be doing at this point, but he agrees more with Berserker and Melkor. Heph does not feel right having the power to end billions of lives.

But yeah, we need to find out the why and the who regarding the Virus.
Reasoning with it is not going to work; Lo Qi already told us that he's more or less a deadweight personality.
"I said the same when I joined this fight," Klez sighs. "But thirty years have I fought, and thirty years have I watched my friends die. This war isn't going to end any other way than the Virus. I'm torn because we're ending billions of innocent, blissfully ignorant lives, but I know that Zion is doomed if we don't go through with this. Free humanity would be gone."
Klez goes to stand by Azrael. "While I don't fully agree with his methods, I believe that Azrael is right. We're not going to win any other way. No other option has presented itself."

As for whether or not we could...
There is probably some obscure way of going about it, but Klez does not see how we could accomplish it.
Klez, what say you on the 'thhis makes you like Sennacherib' and 'makes humanity more evil than the Machines' issues?

As for those who are ending ym qquestion about whether you could do it with a 'I don't know..."
Well, that's a shame, because I have nothing else to offer you unless you have an action plan yourselves.
Welll, trying to contact Sennacherib, who is close, doesn`t seem like a good idea? I don`t think he would want Matrix down at this point, as it would mean the Zion victory in war.
At least we know that Virus was created by masculine being, because he said "Father". But no idea who it could be, Architect?

Sirin currently wants to bludgeon Azrael with her fists."This is your fault, then!" Sirin yells, though she has to quiet down to prevent another coughing fit. "I'm dying because of you! I'm not ready to die, I want to see this war ended!"
"You'll never see the war ended without dying. It's a pity, but you're going to have to choose one or the other.
"But, my, you people turn on me fast, don't you?"
(I could expand... but, well, I don't wanna)
On the issue of 'This makes humans more evil,' if we were ever going to win the war against the Machines, that would have made us appear to be the bad guys anyways, unless we somehow end the thing peacefully, which seems highly unlikely.
...well, at least until Revolutions, but do any of us expect that? No...
If we're waging this war at all, we're going to appear to be bad. Our goal is to destroy the Matrix as it is.
Regarding being like Sennacherib... *cringe* I'm just going to have to accept that it is very Sennacherib-ish. He would sacrifice his people so that some might live, and that is what we're doing here. It's for the better future of mankind, so that Zion may spread humanity across the Earth again, generation after generation.
