I've played Legend of Zelda games for years. I've beaten both Ocarina of Time, Wind Waker and Twilight Princess, the 3 games in which Ganondorf plays a major role, and he's my favourite Zelda character; I know him pretty well.I've read every single chapter of Naruto released yet, and Pain got one of the powers that I find the most interesting; I know Pain very well.
Pain doesn't have the Master Sword which, as made clear in Wind Waker, is the only thing capable of hurting Ganondorf (though he can be stunned by Light Arrows). So he technically can't hurt Ganondorf. But he can still defeat him and even kill him, without directly inflicting damage. Here is some of Pain's bodies that I'm pretty sure would at least stand a chance against Ganondorf:
Human Path:
He could steal Ganondorf's soul, and he is much faster and stronger than Ganondorf (even though Ganondorf demonstrated great power in Twilight Princess, breaking free from those chains). He proved his strenght and speed by blocking a kick from Sage Mode Jiraiya, who threw that gigantic summon away.Deva Path:
Chibaku Tensei. Enough said. Ganondorf can teleport, yes, but when he is stuck in the middle of a big ball of powerfully and tightly connected rock, held together by a miniature "black hole", I don't see him doing much. Ganondorf might be able to teleport away, however, I wouldn't mind a feat where Ganondorf teleported away at a distance bigger than the areal of Pain's Chibaku Tensei. If he has done so before, my bad.Naraka Path:
Naraka Path uses the "Outer Path"-jutsu and... Well... Control over life and death. Should Ganondorf live or die?As for the rest of Pain's paths, no, they can't truely defeat Ganondorf. They're stronger and faster than him, though, and one of them can rape him with tons of gigantic monsters, another can absorb all of his magic attacks, and the last can bombard him with missiles and lasers...
No, in my eyes, it just doesn't make sense that Ganondorf should be able to defeat Pain... Though I gotta say, Ganondorf is one of my favourite characters in all of fiction. I like the idea of the gerudos, according to Ganondorf, being victims of racism by Hylians, and that he in that sense is more of a tragic villain. They don't get anymore tragic than Pain, but Kishi overdid it a little... That killed puppy was a bit too sob-sob for me.

3. Oh nonononono, I believe you have interpreted Zelda very wrong. You see, possession of the Triforce of Power not only means that Ganondorf cannot be injured by such attacks, but he simply cannot die. In fact, in many instances, even the Master Sword and Light Arrows are incapable of actually killing him, he typically has to be sealed, in OoT he was not killed by neither the Light Arrows or Master Sword, he was weakened enough to be sealed in the Sacred Realm by the Sages. In TP he did not die until he lost the Triforce of Power. In Wind Waker, even WITHOUT the Triforce of Power he was not killed by the Master Sword, he was only sealed. Although in older Zeldas he could be killed with the Triforce of Power.
4. Steal his soul? Oh dear boy, Ganondorf's soul is immortal in the truest sense, the Triforce he holds protects it. In Twilight Princess, even being exposed to the Twilight Realm takes out your soul and imprisons it, but Ganondorf was able to exist just fine as a soul, and even Link's soul was immune due to the Triforce of Courage. Faster I could buy, stronger? Lolno. Link in Ocarina of Time was able to toss that pillar of solid granite, that pillar weighed at least a thousand tons, and Ganondorf is stronger than Link. Link was able to survive being shot by a cannon face-first into a castle wall in WW, oh, and also in WW, he was thrown miles away by the Helmaroc King and impacted the water but survived (This feat was calced to be equivelant to roughly 500 THOUSAND tons of force by the way), and Link also survived that explosion when activating the three statues with the jewels. Ganondorf knocked him out in a few punches. 😐 In TP, Link was able to lift and throw Dangoro, who was so heavy that when he fell like twenty feet onto that platform the chains supporting it snapped. That platform was huge, weighing over a hundred tons easily. Ganondorf is also able to, without the Triforce of Power mind you, survive multiple shots from Light Arrows in WW, which immediately disintegrate any other enemy.
5. Lol. You do know Ganondorf can easily turn intangible, right? As in he can pass through solid matter. Like Chibaku Tensei.
6. Only Ganondorf cannot die.
Ganondorf has shattered islands, frozen over cities, caused natural disasters (Well, a weaker avatar of him did) like Earthquakes and floods, and in Twilight Princess Zant, who possessed a fraction of Ganondorf's power, pulled nearly the entire country of Hyrule into another dimension. He has power the likes of which Narutoverse has never seen. Gigantic monsters? You mean like the ones Ganondorf creates and controls regularly? 😬 Asura Path is a weak****.
Pain is not even the most tragic character in Naruto, and Ganondorf's little sob-story was from when he cared, in his quest for power he became a monster. Which is why he is awesome.
Ganondorf immediately takes all of the Pain's souls.
