An alternate future IS 616 up until a point of divergence. At that point of divergence that reality branches off from the main trunk that is 616.
It is not a totally separate tree.

The difference with Here Comes Tomorrow is that it wasn't just a divergent future, it was THE future of 616. It wasn't until Jean amputated that future and went on to alter the event which caused the HCT future(Scotts reaction to Emma) that this future became just a possible future and therefore gained a separate reality designation 15104.
The handbook states it was an ALTERNATE future. That means by cutting away that future, you're taken back to 616 at the point of the divergence.
