MS wasn't what drained his chakra. It was Amaterasu on top of Tsukiyomi that drained his chakra so much and he didn't get drained until after he ran because he had to use Amaterasu to escape. Kisame was also full of chakra so it would have been Kisame at full with an Itachi who may not have been at full but close enough to do smaller jutsu instead of Sharingan jutsu.
I don't know though. Itachi also warned Kisame not to take Gai lightly and Kisame pretty much would own Gai at 100% it seems. If what everybody thinks now is true though and Itachi was Jiraiya's informer it would be a way to get Kisame to leave. Not that I think Itachi was. I think Itachi saying that was more because they were in his trap not because he was so powerful.

I'm inclined to believe this last statement as the most correct. Jiraiya produced a ridiculously huge rasengan...he is definitely not a push over and may be one of the strongest Ninja's in the entire world.
He got killed because he was up against too many too level ninjas at once.
And for all we know...he may come back alive because of his "toad" abilities.
sigh, this is so wrong. by your reasoning, sasori, gaara, kimimaru, sakura, chouji, kabuto, hidan, kakuzu, third hokage, second hokage, first hokage, etc would ALL lose to neiji. simply because they do not have an ultimate barrier buster attack. this is just stupid. according to the same reasoning, jiraya before we saw him in a fight against pain would also lose against neiji. but see, he hadnt shown his strength at the time{just like tsunade has not shown her true power yet not to mention, what she has already shown is impressive enough} but when he did, we saw him for the power level he posessed. tsunade is at the same power level as jiraya who faught against pain. she hasn shown it yet. to think that neiji wud win against tsunade is idiotic. if that were the case, he wud be next up for the position of hokage. hokage means STRONGEST in konoha more or less. also remember that the REAL kisame was AFRAID of going up against jiraya even with itachi. what makes u think he wud win against tsunade???
As much as I like Jiraiya I hope he doesn't come back though. Even though I think Naruto needs at least some family and Jiraiya was the closest thing he had but people coming back to life just isn't my thing. It's one reason I stopped liking DB as a series. I'll sacrifice myself to save everybody....Dragon I wish him back to life.

I'm inclined to think that Jiraiya is stronger...if not much stronger, than Tsunade.
We just haven't seen enough of Tsunade to judge otherwise.

I think Gaara would make a nice fight for Neji. Sasori is a puppet master what do we know about puppet masters? They are weak to taijutsu fighters. Though Sasori has a high chance of winning.
Sakura would easily loose to Neji and so would Chouji.
Kabuto I don't really know I sort of forget about him pretty much. But I'm inclined to say he'd loose on principle of him sucking.
Hidan wasn't faster than Shikamaru so yea I think Neji could beat him.
Kakuzu has long range attacks, as does most of the rest you named and aren't strictly h2h. They have also shown a whole lot more skill than Tsunade has.
When have I ever said Neji was the strongest? I believe I've said Tsunade is more powerful but not skilled. And Jiraiya used a power up to fight Pein. Tsunade is also the weakest of the three Sanin, the least skilled in fighting of the three Sanin, and still wasn't even shown to look good against a armless Oro and a drugged Jiraiya.
Kisame and Itachi was also already in Jiraiya's trap, he's also famous to be strong, and Itachi warned Kisame not to take Gai lightly, and Gai was certain he could beat Kisame. Jiraiya also hadn't ever seen Amaterasu so he'd never been able to block it. They were caught in his trap, Jiraiya had the advantage in the fight.
And as I keep saying..Skill comes into why I think Tsunade would loose. And her pathetic fighting ability against Hyuuga's Gentle Fist is not exactly a winning combo for Tsunade. Tsunade is more powerful but she's a skilled medical ninja not a skilled fighter.
sasuke doesnt consider naruto competition right now. both naruto and sakura know they are weaker making sakura think that sasuke was using drugs that kabuto gave him. even sakura knows that naruto is stronger, watching his great raasengan. naruto only respects sakura because she is a friedn as well as sum1 who can hold her own. uro is NOT tsunade's friend and yet he still respects her ability.

Neji would seamlessly move through the punches, kicks, etc. Slowly turning off each chakra point.
One thing about Tsunade would be her amazing medical ninjutsu. I wouldn't put it past her to be able to turn those chakra points back on just from simply that good with Chakra control. Sakura did something similar when she pulled the blade out of her body.
