Certainly would.
Ninja's had all sorts of projectiles (which did not include throwing stars.) Guns were definitely around when Ninjas were around...so why would a ninja still be around if guns totally nulled ninjas? You do know that Japan was using guns much sooner than the Europeans, right?

Ninjas could catch arrows, blind with black eggs and break someones neck without alerting a mouse .
Pirates,were fighting for years , were used to ambushes and pillaging, had single to double shot guns.
Pirates are pwned if the ninja doesnt run out of the bushes yelling and shooting

your typical pirate crew are an unorganized undisciplined rabble.
Your typical ninja convent is neither.
The ninja's take this easy based on their discipline and adaptability, if the fight goes badly for them no doubts they will change something to play to their strengths and the pirates weakness.
I can't see a bunch of drink sodden buccaneers managing the same effort.
