There's so many factors...I wouldn't read this as a bad sign.
Something as simple as the soundstage they want to use is still being used by a prior production who needs more time. Set props may be more elaborate & need more time to build, an actor may still have obligations to another film...all sorts of reasons...

I don't know if they are necessarily doing much on-location shooting there. I guess they might, cause I think Ridley did do some location scouting there, maybe? I can't remember.. But, I think they were trying to score a big sound stage there, too.

The announcement of both films being shot here made the news this week.
Basically the Aust. govt has given both productions a $47 million grant hoping to generate $300 million being spent on Australian soil & the numbers of jobs they will generate here too.
Maybe I'm thinking too much but if Marvel needs that incentive for Thor 3 then it's not giving high hopes for the Thor franchise.
There are some potentially spoilery-type things coming out about the new film in some of the recent updates on this website, so I will probably avoid dissecting them very closely, but here you are...

...also some somewhat disconcerting news, that the script seems to be going through some last minute re-writes before filming is supposed to take place in January or February. But the good news is that it's by John Logan who is apparently a pretty highly regarded.
And a potential release date of May 2017.
