With P1 the studio wasn't interested in doing another Alien movie and neither was Ridley, so they let Ridley explore the origin of the Space Jockey. So for P2 Ridley and the studio must have agreed on the name change to tie it in with the newly greenlit Alien sequel.
That's the only explanation I can come up with.
Scott made point of noting that Prometheus had zero to do with Aliens when it first came out. It was part of the reason that so many people had the 'wtf' moment with the xeno at the end of the film.

There's also the wall carvings of the Alien Queen in the chamber of goo.
I do seriously think there was originally supposed to be a clear connection to the xenos in Scott's original script & maybe due to contractual obligations & franchise rights he had to take them out. However he was so far into production that it was too late to eliminate or re-shoot the scenes where the props already hinted at xenos.
