I'm pretty sure he refuses to release a director's or extended version. There really aren't any major logical gaps. Things make more sense with repeated viewings. There are some pretty good deleted scenes, though. And some very good viral marketing videos, like the one with Weyland giving a TED talk. That was is fantastic.
Btw, Ridley was injured on set the other day, but nothing major. He got right back to business...

From the point they go back to the ship during the storm and onwards - there seem to be missing at least 30 mins of footage to make sense to me... Maybe I have to watch it for a third time?!?! Something is off in this movie, should be so much better than it is.

Still think there were major holes when it came to the guys getting left behind in the tunnels and the issues with their transponders that were never made to be issues. There are some smaller things here and there, but most of them can be explained in one way or another, but a lot of what went on in that regard just left people saying wtf in theaters.

The guys that got lost had trouble with connection to the ship because of the storm. Although I do wish there had been some line or something with them saying they had trouble with the map. Because it is kind of annoying that the map guy got lost.
The only other issue is that they deleted a scene with Milburn discovering a worm, a big discovery, the first extraterrestrial lifeform that they've found and he collects it into a little specimen jar. Then it makes a lot more sense when he approaches the hammerpede later on, another big discovery. Don't know why they deleted that scene... it was a great scene, and only about a minute long, so it shouldn't have made much difference with pacing.

Let's write off the communication issue with the ship due to the storm. It still doesn't explain the pair being the only two to lose communication in the cave. It doesn't explain the rest of the group having no idea where they are when everyone's position is relayed to everyone else in real time. Once the storm's going, sure. One guy not showing up again on trackers until he's right by the ship because of the storm, I'll even let that slide. But the initial separation really doesn't track.
