If he needs to die he should die in animation seen as it was an animation that resurrected him. Because fact is hardly 1% of the audience who watched the animation are going to be reading this comic book. So to 99% of TCW Viewers Maul is still alive. So when that audience are later wondering about his fate and are just told "oh he was killed in a comic book" that would be terrible.
They made the decision to resurrect the main villain (and highlight) of Episode I in animation form. They should at least respect the character and fans of the animation enough to finalize his fate in further animation.

One of the best things about this reboot is that we can finally have a clean cohesive timeline, without random dark siders and Jedi survivors running around the galaxy during the Imperial era. During the days of the Empire, their is the Emperor and Vader, Yoda, Obi-Wan, Kanan, the Inquisitor, a few other Inquisitors, and possibly Ahsoka and Ventress. We don't need or want anymore.
If Maul is still alive, he'll be locked up or trapped somewhere. Because there's no way Maul is free to havoc without it being noticed in the SW Universe. But the new animation could have a special episode at some point where he's found and his fate is finally sealed. Heck even a recap from someone's memory would be better than just killing him in a comic book.
And in the case of Darth Maul his fate is more important than Ashoka's or Ventress's. Would you like both of them to be killed off in a comic book as well?
No, because that just would just be a major disservice to both characters and to fans of TCW Animation.

Luke had heard of Jedi and may have been aware they had some kind of special abilities. He just had not of the Force. Whilst Han Solo had heard of the Force but didn't believe in it. Vader's troops were all seeing the Force in action on a regular basis. But still the majority of the Universe should just hear rumors but not actually see the Force in action.
Either way this contradiction will exist with or without Darth Maul showing up for 1 episode given we are getting a whole series based on Jedi Rebel Kanan and Darth Vader's Inquisitor.
