i hate to say it...but, the Matrix is more complex than has been discussed thus far within this discussion. Zion is still inside of a computer program...not the 'Matrix' as we know it, but something more diverse and perverse...Neo was able to stop the sentinels not because of some metaphysical power, or as one of the many of the 'impossible' feats he has been able to accomplish, but because he has realized--maybe on some 'subconcious' reality--that he is in fact a machine himself...a program written to be 'the one'...a program written for a certain purpose...which is why Smith is also able to reside in Zion...the question remains-'has Neo accomplished the task which he was written to do, or has the program diverted from the destiny thereof?'

Then you get the info from the game FROM the Oracle:
"Neo has touched the source...he is trapped between our (the matrix) world and your world (the real world)."
There is no Matrix within a Matrix or 1 matrix with multiple levels etc. There is The Matrix and The Real world in which the Matrix resides along with the machines who created it. Zion is 100% real and it is all another level of control. The machines form of entertainment called "Slaughter the Humans" 🙂
I may actually sit down tonight and write an essay on the subject showing the points that Zion is in fact real etc and the points for the Matrix within a Matrix stuff. (if there is any).
Oh and Smith can reside in the Real World because he destroyed the mind of Bane and is now in control of it.
If you remember what Neo said when he fought Smith and he tried to copy himself:
Trinity: What was he doing to you? (something like that)
Neo: I don't know, but I know what it felt like. It felt like being back in that corridor (in the first film when he got shot), it felt like dying.
That should explain the Smith in Bane's mind thing 🙂

The One isn't a program its a glitch.
Smith transfering himself into Banes is like when they learn Kung Fu,they download the information, Smith just donwloaded himself.

I would say "IMO" but my opinion is always right soooo
In actual fact there IS at least two matrices and one real world.
1st domain: The real world, the one in which the architect lives
2nd domian: Sion. Where the sentinals and the Sion city exsist
3rd domian: The well known matrix that has all the cool fighting in it.
PROOF:
Right in the opening of Reloaded it shows the code of the matrix compiling into the 12:00 clock in the guards room where Trinity busts in. But if you pay attention you can actually watch a series of code compile into another line of code which compiles into the 3rd domian.
Secondly, the Architect speaks of how he has created 7 previous Sions, and this has all happened 7 different times. More proof that he has created a matrix which has a matrix also within it.
I am WITHOUT A DOUBT postive that there are two matrices.
