The Infinity Gauntlet gives the user neigh omnipotence to a universal scale. Which means you can use it in whichever way you see fit.
Having said that, it's all about HOW you use it and not that it is weak.
In that aspect, it was Thanos who didn't use the Gauntlet efficiently or appropriately that had him impaled! Not that the Gauntlet couldn't stop Journbjorn.
So, why such an intellectual and smart villain as Thanos not use the Gauntlet correctly???? Oh well, maybe, BECAUSE HE WAS AMBUSHED

Of course Thanos saw Thor coming, but he had little time to analyze proper countermeasures.

Anyway, as I said it was a surprise attack at the start. But Thanos has enough control over the IG to where he should have been able to recover from the first surprise attack. Perhaps if he was that flustered Thor's lighting really ****ed him up. I mean, it did leave scars on his shoulders and neck so it's clearly not comfortable for the Titan to take. Either way, Stormbreaker powered through Thanos' attempt to stop it and that's the bottom line. Does it make sense? No. But it's what happened.
