Galan has posted this numerous times. I'll quote him:
Mxy never outright stated that Perpetua was more powerful than him. She might be, I suppose, but he never explicitly said it, and never once seemed fearful of her.Conversely, Mxy did state...multiple times...that the being who altered DC continuity(which we now know is Manhattan) was considerably more powerful than himself, and seemed legitimately scared of him:

Mxy: "The conditions that created all of this, well, I hate to admit it... But it's WAY BEYOND me..."

Superman: "You aren't going anywhere until I get answers!"
Mxy: "Are you crazy? You think I want a fleet of lawyers descending on me? Or even worse... HIM? HE'LL be sure to notice this... And I would much rather take the kid and hit the road than deal with HIM!"
Superman: "Who?"
Mxy: "The architect of all this weirdness!"

Mxy: "This whole place is coming down, and something WAY WORSE than me is gonna notice."
Superman corroborated the above:

Superman: "One thing I do know is that a force BEYOND Mxyzptlk... Even MORE powerful than him... Temporarily fractured aspects of our reality."
...So if you go by statements, Manhattan > Mxy.
Not sure what OP means by "senses", though..? They both can exist outside of time, and as such, their "senses" are pretty unbounded. Mxy's ability to perceive time is likely superior to Jon's, though, which would make sense. After all, Mxy has always existed as a 5th dimensional thought-form, whereas Jon was born human and gained his powers by accident.
Although I do like how Jon's perception of time was described in Watchmen Annotated:
