1) If Deus ex machina turned off the matrix, all the machines would lose power. plus, all the people that are in the Matrix would die, and the machines don't want the human race to die.
2) Architect said that anyone that WANTS to be free can be...not everyone will want to be free...the Matrix will continue until a) the humans have spread and created new cities b) the humans and machines have created a new energy source for the machines to use c) the humans all choose to be freed...
well i figured out how neo can destroy the robots and how smith came back
#1 neo can destroy robots because when smith tried to clone him in #2 he couldnt and so he put some of the machine code on neo and so neo can now destroy robots
#2 when neo whent into smith in #1 he also put some of his code onto smith and since neo didnt die neather did smith

Neo controlling the robots has nothing to do with Smith. His anomaly powers extend beyond the Matrix.

The reason a machine does not unscorche the sky is that they see no need to, they have more than enough energy generated by human bio/thermal electricity. And, as machines, they do not care about the atmosphere. Also, corrosion and short circuts are not a problem today even. Think about it. Many cars are not made of steel anymore, they are made of alloys - most of which do not corrode when in contact with water. There are many things in the world today that are computerized and exposed to the elements - cars are one simplistic instance. Water causing short circuts is a myth - water, alone, cannot do this. There has to be a conductor that is diluted with the water making it conductive. Water, by nature, has no electrical properties. Salt water is conductive, however, as salt is a metalic element.
As for expanding to space - machines see no need to. Machines work in logical patterns. AI does not mean that they are mechanical humans, but rather machines with the ability to learn, adapt, and respond to stimuli. Exploration, and the desire to change things, is something that is inheritly human.
And the last question about the head machine. All machines have a central conciousness - thus the ability for them to learn and communicate as AI, but that does not mean that each machine is not individualistic, the first and second rennasonce from the Animatrix elude otherwise -- but each machine has a purpose, a job, and with it's own abilities to reason, it will determine its course, but not alter its cause.

#1 -- If the Deus Ex machine turned off the matrix, he would have released all humans from their power plants instantly killing both man and machine. The machine realized that Neo, being the anomaly and remainder of the unbalanced equation in the matrix had to be the one to stop Smith, since Smith was his opposite, and that, if a machine exposed itself to Smith inside the matrix, it would be exposing the entire machine world to the Smith virus. The machines needed Neo to destroy Smith, and balance the equation out.
#2 -- Listen carefully to what is said, they are not refering to ALL humans, just those that want out. The convo went about like this:
Oracle: And your going to release the others?
Architect: What others?
Oracle: Those who want out....
So, not all humans would be release, and, perhaps, in time they would - and the machines would have found a new power source.

I've actually posted a lot on this subject, and it has nothing to do with Smith, because, even if this is how it happened, how would Neo be able to connect to the machines outside of the Matrix when he is unplugged?

Actually, I still think there is one problem with your thoery. Meta. You try to explain how Neo 'touched the Source without visiting it' by talking about the Architect.
A lot of people have tried to explain how he brushed the Source without apparently entering it, which is what you tried to explain.
I do NOT believe this is what the Oracle meant. I think the only point that Neo touched the Source is WHEN he stopped the Sentinels- and as the Oracle said, this should have killed him.
That Neo's powers run to the Source is simply part of his function. He is just becoming more aware of his powers as time goes by- that is the first time he used that one. Some part of the events at the end of Reloaded might have had something to do with that- but he did NOT touch the Source until the moment he stopped those Sentinels. It was the touching of the Source that seperated his mind from his body; this clearly did not happen when meeting the Architect.
I think this is something a lot of people have mis-represented.
I also believe that Neo's ability of wireless access is a matter of consciousness, not network access. After all, the part he accesses is definitvely not an area controlled by the Source- else he would have appeared in the Matrix itself.
